Waxoyl in rear panels?

I took my rear side panels out and took a look behind the plastic panels in that we'll know rust area - almost none on the passenger side and not too bad on drivers side - certainly solid and just a little surface rust. I sprayed a load of "Furtan" rust converter in there and noticed it came out onto the garage floor.
Questions is, are there meant to be drain holes in these closed sections or do I have proper holes?!
I had sort of planned to spray a load of Waxoyl or similar in there but I guess if it is meant to be able to drain I guess sealing it up might be a bad idea?

There are drain holes along the sill. You can see under the sill where the 'fold' is that it widens seperates slightly in the middle in places along the sill where the drain holes are.
 
Ok thanks. Not a good idea to pump a load of anything in there to potentially block them I guess..
 
I wouldnt worry too much about blocking them up, better to treat the Rust than worry too much about the drain holes.

After I treated mine I used a small flathead screwdriver to remove any excess from the drain holes so the sills could still breathe
