I am not 100% sure, but i think it's possible to flash the ST200 map on to a standard cougar, i know you can run a ST200 engine on a cougar ecu... but it does not run as well as it could...
There's no point in running an ST200 ecu on a standard V6. The cams, fueling (injectors) and breathing will all be wrong.
The ST220 is a canbus car so the ECU will throw a wobbly without the rest of the communications network.
Your best bet is to fit all your engine mods and then get a cusom map on a rolling road. Then you'll have a map tailored to make the best of all your mods.

or get a standalone system which will give you greater tuning capability, something like Emerald or Megasquirt though this is not a cheap option and in fairness you would do better to get all the performance moddifications done prior to going standalone
